Eureka. By looking here and other forums found the problem. I have a Panasonic plasma tv with Viera Link that is connected via the HDMI ARC input with the Pioneer VSX 50. When the Harmony 650 turned on the TV and the VSX 50, the TV, with the Viera Link set to "on" then turned off the VSX 50. Set the TV's Viera Link to "off" and now the TV does not turn off the VSX 50.
