I do stuff like this all the time. I spent about 40 hours generating 100 custom icons. At some point i exported a flat version of the .png file and it overwrote my layered .png file. All of that work... poof... gone.
I always get nervous when saving my layered files. I copy the file and save it to two locations just in case.
