If you are using a custom rack shelf, it WILL be 3U. If you are trying to do something yourself, you might be able to get away with 2U if you vent the shelf sides (like mrtristan said) and have a clearance above.
Something like a blank shelf, wire management shelf or patch panel directly above the Prodigy. Even then, you will have to back set the Prodoigy on the shelf a little.
Best to allocate 3U for the amp. Besides, you don't want to cramp it the rack so that it gets too hot.
